Once you've done that you can sell whatever ships you are not currently inside that are docked at the shipyard with you by pushing 'D' to open the trade menu with the shipyard. If you have not completely pissed off that faction, you will be allowed to park and buy a few scout fighters maybe even M4s and M3s and possibly smaller freighter ships.
As you progress with your faction relations, the affiliated shipyards will eventually allow you to buy any ships and stations that they offer.
The basic interface is, once you are parked at a shipyard, press "d" to trade. Your ships will appear first and you may be allowed to repair or sell them by clicking on the blank or blue slider at the bottom and using either the arrow keys or mouse click on the slider to select the amount of repairs or amount of ships you wish to purchase for repairs or sell for your ships.
